I don't think so. Social duplicator will not remove your duplicated app when removed. Like a normal iTunes backup.

And make sure your Cydia is the latest version.

That's the files which will get archived into a deb so you can add yourself a postinst file in the DEBIAN folder and then just "dpkg -b _" to make the deb with the postinst/preinst/postrm/prerm etc inside.
