You change the names after you install the .deb onto your file system. Not before. You can also do it before but it's more complicated.

Kirb is aware of this and is fixing it. If you want to fix it right now, delete $THEOS/makefiles/platforms/Darwin.mk/ & $THEOS/makefiles/targets/Darwin

Yes, you can change the filenames in /Library/MobileSubstrate/DynamicLibraries/ and the hacks might have the same preference folder names in /Library/PreferenceBundles/. I haven't tested changing the bundle names. Might cause the app to disappear from settings.

You've probably installed something wrong or missing something. Try re-installing it and which tutorial are you following?
