Do you have a list of tweaks currently installed? Can you try uninstalling then reinstalling Cydia Substrate?

@@tonyzb Your iTunes backup should automatically backup the Documents folder from your iDevice and iBackupBot will display it to you when you view your latest backup. All you have to do is import multiple files to the Documents folder in iBackupBot and it should work.

You're not supposed to thin the binary. The one in the iOS 9 folder is already good to go. You just have to apply it.

Are you developing the tweaks or are you simply using someone else's tweak?
