Are you sure the file is actually deleted? What if you view the other files in the folder?

He doesn't have to empty the trash. Just re-open Cydia now and see if you can remove the repo normally.

So you can either manually copy the thinned binary as mentioned above. Or reinstall the app from the app store and thin the binary for the hack to work.

Install CrashReporter from Cydia and find out why it's crashing and the cause of it.
