iCleaner should not delete your Messages app.

Check your Trash folder, if you're using Filza.

If you're Jailbroken. Install that tweak that prevents the special text from crashing your device/iMessages.

That's correct. You will need to clone theos on your Mac first then rsync it to your iDevice as there's no way to clone it straight to your iDevice unless the issue is fixed. I had the same error as you, search that and you will find the solution and the rsync command.

You need to install theos properly with all the headers. See this tutorial:
