Semi-restore preserves the Jailbreak and removes everything else. If you're on 8.1.3+, you will need to use Cydia Impactor to remove the Jailbreak without restoring then re-jailbreak again.

Not really, just keep reading books and learning as you progress. - To get Xcode, you will need a Mac. If you don't have one but have a good Windows 8 PC then you can run a Mac in VMWare. There's a tutorial on how to do that on iOSGods. There's also 'Xamarin' which is an Xcode for Windows but it's not the Xcode.

Reinstalling the app should do the trick.

As KingRalph mentioned, you can make both. For Cydia tweaks, you can install "iOSOpenDev" to XCode. You will also need to learn a programming language, Objective-C if you really want to get into Tweak development.
