If you've looked in Flex and couldn't find anything, IDA is your only option, I believe. Look in the Tutorials section on how to hack using IDA.

If I'm not mistaken, it probably means your system partition is full/almost full. With that said, the only way to free up space there is to remove stuff from Cydia (Tweaks, Sources)

I don't know about the ld error, but for the clang++ error, try signing 'link' in /usr/bin
