This happened for me before I deleted mobile substrate then everything became normal but I remind you that when you will delet mobile substrate all of your tweaks which depend on mobile substrate will be deleted -

I did everything I have perfernce loader cydia substrate and even when I install it from ifile it finishes with code 0 and I can see the hack options in the settings@@DiDA @@Battousai

It worked with me before but after I restored my phone it installs and finishes with code 0 but it doesn't work Btw I am iOS 9.3
