It's likely that you may have updated your iOS version without removing or uninstalling the Jailbreak so you may still have leftover files on the system. In this case, the solution would be to do a complete restore via iTunes. I'm not entirely sure, but it is possible that restoring a backup may bring back those Jailbreak files, although it's not likely; just do not have enough experience in that regard.
