If using 7-zip it'll automatically repackage. Otherwise, yes, you would manually have to do so. Use zip utility to make it an IPA again.

Were any tweaks injected into Discord 2? If so, you could likely just port it over to the other Discords. Additionally, you're using a free or paid Apple ID?

If the app is decrypted, no Apple ID sign in should be requested. If you need to decrypt the app, use iGDecrypt or Decrypted App Store.

Try removing that folder/file from the archive and sideload again to see if it helps.
