My 6s will do this sometimes. The side near the power button will get really hot. I don't have any tweaks installed on this phone, but still it does this. I believe its because of the battery. Whenever I feel it getting a bit hotter than normal on that side, I reboot via terminal, and put it on airplane mode and leave it alone for five minutes. It will cool down. Doesn't happen alot though.
