I know those resources are server-based, but your existing mod for “0 cost to upgrade buildings” still works indirectly: when I upgrade the new Commander in the game without having the resources, the game crashes — however, after reloading, the upgrade has still been completed successfully!

Could you please check whether it would also be possible to set the required resources to 0 directly in the Manufactory? Even if the game crashes, the upgrade of the item might still work.
Alternatively, another option would be to set the crowns required to speed up production to 0.
