I never had any Problems. I always do an iPhone Backup before updating. Then I uninstall the old app, copy over the new one and start it. While it's loading it asks you to choose a Server to play on. Just select one and wait. As soon as the app is logged in to gamecenter it will tell you that you have another saved game. And a button to restore this save by entering a number displayed in the message box. After that, everything is as normal. No loss of your save!
