Thing is I'd like to keep my iOS 9.3.3 since I'm worried iOS 10 will harm my iPhone 5s. But there's no way around that, right?

Harm your iPhone how ? :p

Hi.

I did a little factory reset so I no longer have a jailbreak (I think?).

However, my Cydia apps such as Moviebox are still showing. They don't work, their icons just show. How do I delete that? It's annoying.

I'm in iOS 9.3.3 if that's any help.

Go to setting reset

Click on reset home screen layout

When you did you're "little reset" with erase all content and settings , did you after restore a previous backup ?

 

The backup you used , was it made while you had a jailbreak ?

 

If so it's likely you're backup causing the previous Jailbroken apps to show up as there still on the backup , the back up was not reset , you're device was.

 

Again , run erase all content and settings but do not restore any backup , set the device up as a "New Device" and proceed to the springboard homescreen , you will see that you are now on stock iOS 9.3.3.

 

The moment you "restore" you're Jailbroken backup the device will restore everything it has saved to it as the backup thinks it's Jailbroken still.
