This has happened a lot to me lightly (when I upgraded to iOS 9.3.3) and sometimes I get an error such as "I wasn't able to locate file for http://xx.xx.xx/

I know this because iOS 9.3.3 has change locations of some files, but is there any other way then doing it manually?

You shouldn't try to install Tweaks while Cydia is refreshing your sources.

Refresh your sources and wait for them to fully finish. Then try installing tweaks.
