If i had to guess its because you have a number specified for keep minimum amount.

You're saying it keeps lower CP pokemon if you have KeepMinDuplicatePokemon set to 1, right?

 

 

EDIT: I figured out the problem I was having. Default settings have KeepMinDuplicatePokemon set to 1 and KeepPokemonsThatCanEvolve set to true. I set KeepMinDuplicatePokemon to 0 and KeepPokemonsThatCanEvolve to false.
