I thought Cygwin works the same as way as other Mobile Terminals.

connect to your phone via ssh and in the makefile of your tweak write "THEOS_DEVICE_IP = your IP" then try and install. replace the words your ip with your actual ip address and you find thins in settings>wifi. 

remember to write this at the top of your makefile
