If you use Sideloadly and the same Apple ID, Sideloadly will overwrite your installed app instead of you having to uninstall and reinstall.

Actually, it will overwrite if you use Sideloadly for both IPAs and use the same Apple ID.
If your app has a different bundle ID, you can try entering that in the advanced options.

It sounds like you have ViP, but not iOSGods App+. They are separate subscriptions.

For CheckRa1n you can use the option in the CheckRa1n app to remove the Jailbreak.
However, if your Jailbreak is still being detected, a full iTunes restore is the ultimate solution.
