Is it possible to have one of the duplicated apps from Social Duplicator use a different Game Center account than the original?

I do not think so. 

 

I think Slices might be more of use than Social Duplicator for you though but I've never tested.

no well at least for me doesn't work well any thing that is based on a server doesn't work for me i think its just my phone could be different for others

That's an older version from the one on BigBoss. It could also probably be the reason you're getting that error ""Sorry, cannot preserve Library" and cannot preserve documents with Slices "
