I have deleted the file from main cydia package but the file name and icon is not removing from settings. Do u know any way so that the file can be deleted from settings??

Device : iPhone 6s

Try going into /var/mobile/Library/Preferences/

Find the plist files for bootlogo and delete them

Tap on the tweak and modify then remove

Try going into /var/mobile/Library/Preferences/

Find the plist files for bootlogo and delete them

/Library/PreferenceBundles/ and delete the Boot Logo Bundle.
