My iPad on 9.3.3 does not have your issues, so it must be something you have installed from Cydia.

SOLVED:

I downloaded iCleaner Pro and deleted old preference files after removing Cydia Substrate (I only removed preference files of the tweaks affected by Cydia Substrate and old tweaks I removed before)
