If you have Xarold's repo, try installing Flame. There's an option in Flame to refresh each source for a set amount of time in seconds.

I do receive the issue as well, but I wait patiently until the source gets added.

Im also have the problem very well by using icleaner lol its like after you use icleaner all of you tweak in all repo is gone,and you need to wait for refresh To get all tweak back .btw if all of your repo dont have anythings in it just press refresh button and wait for 1 minute then close cydia and enter it Back then BOOM YOU GOT EVERTHINGS BACK I DONT KNOW IF YOUR PROBLEM JUST LIKE MINE OR NOT BUT HOPE ITS HELP
