I wonder if I'm doing something wrong, this doesn't seem to be working for me. I did not enable cloud saves or anything, but the episodes don't show up as purchased.

I dont think you are doing anything wrong, the app might denied your overwrite (happen to me before), what you might want to do (never tried) restart your device or re-install the game, or backup again, and delete the old backup, OR get the old version of the game and update it after you've overwritten. Goodluck :D
