This is a known issue, its Caused by something and I think a semi-restore might help you.

It removes all jailbreak related things except Cydia.

 

It's like restoring but keeping your Jailbreak.

I have same situation but I can't figure out how to solve the problem but one thing I know is safe mode work try install Tage to get in safe mode if you have another way to go in safe mode please tell me

Reboot your iDevice and when you see the apple logo press the up volume button until the iDevice be on or install safemode from insanelyi repo

And open mobile terminal the write

safemode
